Here are just a few gotchas revolving around compatibility:

Error: Please enable jQuery library in Core Design Scriptegrator plugin configuration. - Enabling this plugin causes conflict in some other moudles including YT News Ajax Tabs.

Mootools Upgrade - If enabled causes some other modules to fail including Yoo Gallery and JA Slideshow II.

EM Slideshow plugin - If enabled this causes problems with various modules including those by Gavick (GK Photoslide, etc.)

Commenting System

Commenting - The comment system enabled on home and many other pages is RS Comments.
